How do you get the encorders to play in the same key as you when using scales?

If I'm playing in say d on one sequence and select a scale on the second, how do I get it to play in d as well?

Use the transpose function.  Press and hold the seq2 select button and hit the D key (if your sequence is in C).  You can use the octave up and down keys to change the octave when setting transpose also.
